LigSearch: Supplementary information

Results of the LigSearch validation run against a randomly selected set of 207 enzymes that do not have a 3D structure in the PDB (as of July 2013). Each is represented by a randomly chosen UniProt sequence. The KEGG molecules are the molecules known to bind to the enzyme, being its reactants, products or cofactors. The closest match to each of these molecules, returned by LigSearch from the structures in the PDB, is shown together with the LigSearch cluster it appeared in, and its rank within that cluster. The molecular similarity between the known binding molecule and the PDB ligand is given next, as computed by the SMSD program. The PDB code (and chain) follow, with its similarity to the search sequence quantified by its percentage sequence identity and E-value. The final three columns show the LigSearch scores. The first is the score computed from the number and type of protein-ligand interactions in the PDB structure, and adjusted to reflect the similarity of the interacting residues to the corresponding residues in the query sequence. The second score, the Max score, shows the maximum score that would be obtained if the corresponding residues were of identical amino acid types. The final column gives the ligand score as a percentage of the maximum score.
