Illustration of the use of SPASM. (a) A search for loops similar in conformation to residues 98–106 in cellular retinoic acid-binding protein type II (PDB code 1CBS). SPASM finds a number of hits, and has generated a macro file for O which has automatically read, superimposed and drawn these hits onto the target loop. (b) A search for histidine-triads similar to that observed in the structure of nitrite reductase, where it binds copper (PDB code 1AFN). Similar motifs are found in the structures of ascorbate oxidase, adenosine deaminase, carbonic anhydrase, haemocyanin and ecotin. |
