Reconstructed electron density (gray surface) of RNA polymerase II for various XFEL pulse fluences (indicated on the panels). The orientation problem was solved by the CM (bottom left and middle panel) and EMC methods (all other panels). All reconstructed electron densities were rotated and shifted to achieve the best overlap with the original structure (ball-and-stick model) using the Chimera program (Pettersen et al., 2004BB32).
